Not such a mystery.

Ever seen a water spout?

All it is, is a tornado that occurs over a body of water. If there happens to be a school of fish in the vicintity of a water spout, either in the ocean, or on a lake, then you have a remote chance that when the the funnel retreats back up into the sky it might be carrying some fish with it. The clouds move on, hit a quiet period and suddenly it rains fish.
